This is particularly the case at the end of A Dance with Dragons, when Kevan Lannister is doing everything he can to restore some semblance of order to King's Landing in the wake of Cersei's Walk of Shame. Summoned to Maester Pycelle's chambers, he finds that the Maester has already been killed, and then Varys shoots him with a crossbow, stating that he cannot allow him to undo Cersei's misrule, before having his little birds finish him off.
The reason he does this, though, is part of his larger plan to install Aegon Targaryen, the son of Prince Rhaegar, to the Iron Throne. Basically, the book never had Arya serving Tywin Lannister. So, the TV show cannot show Arya killing Tywin Lannister as that would change the plot completely and irretrievably. Tywin had never seen Arya. If he had been, he would never have allowed Joffrey to execute Ned. She was not of importance to him so he does not need to know more about her than she is the daughter of Ned.
According to Aidan Gillen, Littlefinger did indeed recognize an on-the-run Arya Stark when the two briefly crossed paths in an especially tense moment from Season 2. Yep here. Why did cersei kill Maester Pycelle?
